Replacing Clutch Master cylinder

I'm in the middle of doing this. I first did the bleeding, with the mighty vac from carquest. Did'nt really get any air but got the black dirty fluid out and replaced. Been having a hard time getting the new one from carquest lined back up to go in. I plane to upgrade to a Tick but for now $60 was far easier than $325. Just wondering how many have replaced theirs? Looking for ideas, after I get it back in. Did the bench bleeding, but I'm thinking to do the bleeding off the tranny also.
